With OPcache not being able to properly cache encoded files, does anyone have any experience in using OPcache where only a single include file is encoded? Will OPcache still cache all the other files or is it an all or nothing type situation?

As long as you can configure a cache not to try and cache certain files (i.e. the encoded ones), it should still do its job on the rest. You can improve performance further by using the encoded paths feature of the Loader to limit in which locations the Loader tests a file for being encoded.
