Hello,

I noticed everytime I encode the same file the resulting file is different. Is there a way to avoid this?

No. This is by design, and it is one of the many layers of security in the system. If this is affecting the ability to make delta updates, e.g. with rsync, disable checksuming of the file, and go on timestamps. Although reverse engineering ionCube files would be exceptionally timeconsuming, and ultimately unproductive, it's still worth having effectively different random data in the files on each encoding to prevent attempts at incremental analysis, i.e. where you change one parameter of the encoding and observe what changes, change another and see what changes etc.
