You can use encoded files from shell scripts using php-cli or php-cgi. In this case, you can use the -c option to php to specify the location of a php.ini file, and so you can use either runtime loading or a php.ini install for the Loader. Scripts starting with #!/bin/php are not supported, but you can instead use the more preferable technique of a wrapper, such as
exec php -c $here/php-ini-dir somefile.php
To make this a more generic wrapper, you might use scripts/$0.php instead of hardcoding the filename to be executed.
Then, in php-ini-dir you could have a php.ini file with, for example,
zend_extension = /your/account/ioncube/ioncube_loader_lin_4.3.so
