i encode my project with --obfuscate all option and a key
witch it obfuscates variable names and function names and so on
but on .tpl files i have references with their original name and my project works compiled.

are function and variable names included in .html and other files excluded automaticaly from obfuscation?

There's no automatic exclusion. Local variables are obfuscated, so if your template variable references where to local variables then as expected they would not work. However in reality the template references might be to globals, or as is more likely, turned into array element references where the template variable becomes a key into an associative array and so not a direct variable reference at all.
