You would encode with script based license checking rather than the default of auto, and then use the Loader API functions to validate the license. The User Guide PDF has a lot more detail on this.

Not seen that before. Please can you create a ticket in the ionCube helpdesk, and also include in the ticket the result from not using the encoded paths setting.
